placement of intake/outaput for cannister filter

G'day I have a fluval fx5 on my 6x2x2 with the filter sitting at the right hand end of the tank, it cant go under the stand due to its height. The output pipe is close to the filter but the intake is down the other end and pretty much has to be wedged against the side of the tank lip to stop it moving. The length of pipe dips below the level of the filter so along with the pressure on the pipe due to the length of it and the elasticity of it its not an ideal location. I was thinking of moving the input pipe over to the same corner as intake and putting in an internal power filter (I have a spare fluval U3) where the intake currently is water movement, it could be directed to "blow" debris from that end of the tank towards the intake so I think it should work.

The fx5 should still do a good job imo but want to check with you guys to make sure I wouldnt be losing much in the way effectiveness.
